
WebUI npm packages contain modules which are used to build source code that will eventually end up in the Chrome binary. The code coverage packages perform post processing and contain a large number of transient dependencies that are not beneficial to have in every developers checkout. This splits them into two package.json's with their own update shell scripts. Developers working on or wanting code coverage can add the checkout_js_coverage_modules: True custom var to their .gclient file and the relevant bots which perform coverage will do the same. To check out the source code locally, don't use git clone

For historical reasons, there are some small top level directories. Now the guidance is that new top level directories are for product (e.g. Chrome, Android WebView, Ash). Even if these products have multiple executables, the code should be in subdirectories of the product.
